Is there any way of modifying a template so the product categories are not shown on every page? Or can the category listing be completely removed and links placed to catergory pages when required?

Yes
Remove the relevant EziMerchant tag from the theme. Read the FAQ doco on customising themes and this should appear trivial to you,
